Does it do it if the clutch is depressed when you shut it off? Might be the throwout bearing still spinning?

You might be feeling the front bearing on the input shaft?

Its all constant mesh and same similiar rpm

I doubt you feel synchro but you may be feeling bearing that's starting to go

Synchro isn't independent like that and a bearing may be a growl like feeling and just start feeling around with things connected to trans
Drive shaft input slop (rear bushing slop)
    Loose trans bolts
    Harmonic balancer starting to seperate
The engine spinds at about 900 rpm when you are in neutral obviously this isolates spinning drive shaft and spinning trans gears
But pilot bearing is spinnning on input shaft still and or crankshaft is spinning and or harmonic balancer is spinning
To feel what you feel sounds like if you were to put a RPM number to it is around 500 rpm. Between off and idle Rpm
So split the difference at 450-500 rpm is when you feel it (concentrate in neutral) less rotating parts

So- what you may think you feel is possibly something out of balance in motor and translating to input shaft in trans and feeling it through gear shifter
    Possibly

Or your son has solid motor mounts and harmonics are coming through same way

Centrifugal force at 900 rpm may be better for NVH than 500 and something may be ready to come apart or it's a misunderstanding of the vibration

Synchro would bring the 2 gears to same rpm before the slider can engage up or down gear of choice and I would think you would def have shifting issues with free spinning synchros

^^ Agree and there's 2 bearings on input shaft on the Z trans

You may have lost pre load on mainshaft assembly and you feel the (growl) of bearings failing

My bearings would howl an audible RPM roar pitch gets higher note with more RPM
Close your windows in car and make it quiet as possible in/out car and listen carefully

Does it have a Centerforce clutch? May be feeling the weights on the pressure plate coming to a rest.
