Cleaning out garage, have a pair of stock headers from a 1985 Mustang GT. They have been blasted and repainted with header paint. Used for a short while after painting, and are in good shape. Do these need to be used with the flapper/heat valve? Would an 86-93 H-pipe bolt up to them?

I think they do need to be used with the flapper/heat valve. I'm not sure if a 86-93 h-pipe would work.

86-93 H Pipe uses the same type of flange (no gasket) connection on both sides. To use the 86-93 with these you would need to modify the left side to mate to the flat flange.

Unfortunately, the '84 style Y-pipe and flapper valve does not bolt up to the '85 shorties.
